Hi,

I think the real issue is here:

That normally should never happens.
Why those packages were kept-back?

Sounds like some etckeeper misconfiguration.

This is a third problem I see here.
Can you please share the exact pass you were testing, I am interested in
a FROM version and commands you were executed.
Also I would like to see you full upgrade logs, you can send them in
private.
